There is generally no reason why a desktop has to be faster than a laptop. Well, except for heat. Laptops do not have the same abilities to get rid of heat that a desktop has (i.e., big fans). So, laptops generally use processors that are made for lower heat output. Those processor tend to lag behind desktop processors in development. So, faster processors tend to show up in desktops first.
Think of it this way. If laptop processors were faster, you could always just stick them in a desktop. It doesn't work the other way.

They can both have the exact same parts on the inside. A new laptop is faster than an old desktop. A new desktop can be faster than an old laptop.
Top of the line laptops cost alot more than top of the line desktops though.

Usually Laptops have "slower" or "lesser" processors than Desktops because of a few reasons, but mostly, Price and Size.
A compairable desktop can be had for significantly less than a Laptop, however, you will not have the "all in one-ness" of a laptop.
My suggestion: if you aren't leaving your desk area, get a desktop.
PCI Express has nothing to do with the speed of a Laptop compaired to a Desktop. Lots of Desktops have PCIX. Infact, the desktop I'm on now is using PCIX. (see someones answer below)
A "TOP OF THE LINE" Laptop will Never be faster than a "TOP OF THE LINE" Desktop. Period.

Whether they're desktops or laptops doesn't matter. What matters is the processor speed and RAM. Laptops have the disadvantage of being difficult to upgrade, and many have integrated video memory, which is not good for gaming. But the computer can be the same speed.

Desktops can be expanded and are more flexible to have. But because of power consumption in Laptops, they usually don't preform up to par with desktops. Off course just about every speed inhibiting component can be added to laptops as with desktops (I've heard of SLI in alienwares) but you will tend to see more power in desktops because they are simpler, and aren't crammed for room. Off course in terms of speed, it all depends on your processor, ram, cache etc. But laptops are meant to be more mobile than performance machines, therefore if your going for price in correlation with speed, your best bet would be going with a desktop.
