I would have to say vinegar since that's what you use to clean the inside...
but those denture cleaners work really well too, they're designed to remove stains off of dentures.

believe it or not any kind of de-greaser takes the stains off of coffee pots. Not sure why this works but it does. Also the denture cleaners work. You can soak a coffee pot with bleach water, rinse well...then try the degreaser and you'll see how much more it gets out. So I just use degreaser and rinse well.

Run a pot of Vinegar through, then 2 pots of water. I do this once a month to my coffeemaker and it runs great, and this cleans it well! Vinegar will dissolve the calcium and Hard Water build -up that causes tine scratches on the surface of the glass, that causes the stains to hold on the glass.

The way we used to do it at the restaurant was to pour some salt into the pot and add a scoop of ice. Then we would swirl it around until the stains came off.
