Technically no one or the Dino-birds. See today the Skies are controlled by the same government that rules the land beneath it and seeing that there were no established boundaries in those times so no one actually ruled it.

Then again those Dino-birds, if I remember Jurassic Park properly, look vicious and were flying creatures of prey. So really as they controlled the skies they kind of ruled it.
