After you beat the Elite Four for the first time and complete all the island missions and stop Team Rocket, head back to the Elite 4 and battle them again. After you defeat them, head to cerculean city and go to the cave in the north part of town. Inside will be Mewtwo on level 70.

Mewtwo is deep in Cerulean Cave. Unless you still have a master ball don't try to catch Mewtwo until you have made it weak. Save when you see Mewtwo so if it faints you can try again. It might take awile. Mewtwo will be at lv. 70
