Santana is the best, Halladay is second, and Zito is third.
In a comparison of the Bill James sabermetric tests, the black ink test measures how many times the player was a league leader, and the gray ink test measures how many times they were among the league leaders. Santana is clearly first. Halladay was a league leader more than Zito, but Zito was among the league leaders more than Halladay.
In a comparison of the HOF Standards test, this is the players worthiness to be in the Hall of Fame based on their statistics and the rankings are Santana, Halladay, Zito. The irony of course is that Santana has won the least amount of games of the three. However wins are not always indicative of the quality of a pitcher. Some argument could be made for any of them (as Halladay has more all star appearances and Zito got MVP votes in two years to Santana's one).
However based on dominance, Santana is the best.

Oh Santana all the way. Roy Halladay second, Zito third.
Santana is the best pitcher in the game today, and one of the best of the last ten years (Unit was in his prime, and Rocket was still good, not to mention Maddux and numerous others). Although Johan won 16 games in 2005, he should have won the Cy just for his great ERA and strikeouts.
Halladay is also a fantastic pitcher and one of the AL's best, but he has problems staying healthy, either he has really bad luck, or just doesn't stretch enough, while he does have to work harder than Santana (give Doc Mauer, Hunter, and Morneau, then he'd be great). Halladay just isn't as good as Santana, Johan throws a great curve, a fantastic change and a great fastball.
Barry Zito in no way deserves $126 million, he is not some fantastic pitcher. While Barry is prolly the most influential in the clubhouse of the three, he's had two good seasons, 2001 and 2002, after that he's put up mediocre win percentage. We'll have to see how he does in the NL.

I am not drawing on all the sabermatics and such, but all I have to say is TRIPLE CROWN OF PITCHING! Santana is dominant, especially in the second half when games are more important. Halladay and Zito are great, but Johan is a freak!

I think you've got it right in the right order 1,2,3. Zito's an inning eater sure, but if you're talking about electric stuff and ability he doesnt match up to the other two.. Halladay seems to be less durable than Santana

Santana has good run support? right...
Santana just won the triple crown of pitching and should have won the Cy Young the last three years, but he only has two.
Santana will end up being one of the best of all-time. Halliday is great, but he is a distant second.
Zito isn't even close to these two.

santana has been the best pitcher in baseball for a couple of years now. halladay cant stay healthy. zitos stuff isnt as dynamic and electrifying as santanas.

Santana, no doubt about it. His pitches are electrifying. This is evident by the way the Twins are becoming a rising threat in the Central, and if they get Liriano back they Sox and Tigers will have to fight for the Wild Card.

Halladay. he actually pitches good. I mean Santana is good to but he has so much damn run support that he can eventually take a break where as Halladay has to work his *** off all game long to wins
