It could be the universal joint. That's what was wrong with my car when it was doing that same thing. I am not sure how much it cost to fix it at a mechanic but I believe the part runs about $30 - $40 maybe a little more or less. I bought the part and my brothers replaced it for me. So I'm not sure what it would cost for labor.

First, check to see if it is really your transmission. Especially if it is Rear Wheel Drive- your driveshaft U joints may be worn, which leads to the "clunking" noise- the tolerances of the U-joint assemblies get worn with time.
Or it could be internal in your transmission, a shifting fork or something to that effect could be the issue. Regardless, if it is internal, then find a good transmission shop and ask for an estimate...or find a junkyard and a used transmission.
U-joints will be way cheaper, the cross bearings are around 10 bucks a piece, if I remember correctly. Universal joints will be more, but still a LOT cheaper than transmission work.
Good Luck!

The CV joints may be worn out in the drive shaft which some times cause slipage (hence the clunk) when put into gear.

This could be potentially bad, the transmission is slipping. This could be that your transmission is bad and needs to be rebuilt. It could also be a less expensive problem with a sensor on the transmission. Find a reputable transmission repair shop, and/or dealer to find out. Be weary that either can dupe you out of alot of money in the process, hopefully you still have warranty coverage. Good luck.

Check your motor mounts and/or tranny mounts. Thats what it usually does when one of them are bad. You can check this pretty easy, you just need someone to help you. Have some one set the park brake and hold the brake pedal down and give the engine a little gas, as you whatch the movement in the motor. If you can see alot of movement then a mount(s) are bad..

Sounds to me like you need your transmission fixed or replaced. Check the fluid while the car is running, it should be pink on a white surface. If it looks "dirty" then you need a tranny flush. If it looks grey then you have a major problem!

Check your "u" joints for excessive play. With your car in park, grab the drive shaft, and see if you can turn it. You shouldn't be able to turn it very much at all. If you can, you need to have them replaced.

That is more than likely your universal joints. Get them checked out.

I'd almost bet ya money it's the universal joint. When was the last time you checked it, or even came it a lube?
