Season 4 Alicia, the meteor freak who could teleport(think Nightcrawler w/o the noise and smell) and had a crush on Clark is released from the nut house with a bracelet that keeps her powers in check. She and Clark reunite, and she doses him with Red K and they elope. When he sobers up they come home, and start to date w/o the rock.
She wants him to come out as a Meteor freak too (I don't think he explained his nature, just his powers) Alicia tells Chloe she has a secret, and stages an accident and calls Clark. She teleports her and Chloe to the shadows and Chloe sees Clark catch the car. Alicia is later killed by a 'Sandman' type freak.
Chloe keeps it from Clark that she knows, wanting him to tell her. She learns that 'K' is harmful in the prom/ghost cheerleader episode. and guides him through his powers when he gets his memory wiped out. He learns that she knows in seaon 5 episode 1 when she tagged along to the Fortress, and he takes her to the hospital, Jor-El gives him till sundown to return for his training. while there he tells her he's really an alien(she just assumed meteor freak)then he rusehes to Smallville to stop the Kryptonians who came in the meteor shower. after he sends them into the phantom Zone he sees the sunset while helping Lana and he becomes mortal.

He didn't tell her...Alicia Baker was trying to "out" Clark so to speak and she took Chloe and hid while she sped a car out of control and he stopped it. (During Season 4)
At the end of Season 4, Clark, Chloe, and Lex are in the caves. Lana kills Jasons mother with one of the crystals. There is an explosion in the caves and Clark and Chloe are transported to The Fortress of Solitude while Lex is knocked unconscience...
At the beginning of Season 5, Chloe tells Clark to help her because she knows about him. This is the episode where Jor-El gave Clark only so many hours to return to the fortress or remain a human.

He finds out that she knows in season 5 episode 1 "Arrival".
