It's been a while since I've seen the movie, but when Haku tells Yubaba that some precious of hers is missing, she looks at her baby. At the time, her "baby" was eating the treats in the boxes aggressively. Overall, Yubaba saw how different her baby was acting, and that was when she realized it.
That's how I look at it.
