There is a conspiracy theory that the US Government was behind the assasination. That is pretty controversial...a President being killed by his own Government.

- It was the first time in recent history a president had been assasinated.
- Lee Harvey Oswald claimed he was framed and it was revealed that he'd worked for the CIA, which had a bad relationship with Kennedy due to the Bay of Pigs fiasco. Oswald was murdered by Jack Ruby before he could defend himself in a trial.
- Members of the mafia have claimed that they helped kill the president. The mafia had worked with the US government on various plots to overthrow Castro from Cuba. The mafia wanted Castro gone so they could take over the gambling in Cuba again, and they were unhappy with Kennedy's brothers (Attorney General Robert Kennedy) aggresive policy against the mob. Jack Ruby, himself, had mafia connections.
- The Zapruder film which shows the president apparently being hit from the front does not coincide with the theory that Oswald alone killed him from behind.
This is a very complicated subject. I suggest renting a couple of documentaries or Oliver Stone's "JFK". Some liberties have been taken, of course, but the final courtroom scenes do a good job of explaining why this is and was still so important.

There is a lot of things, some that i know are: the speed which the shots were fired, the rifle's accuracy. the path of the car, the turn was too sharp, making the car's speed go below what it should have been. The entry points of the bullets. "The Magic Bullet". The killing of the suspect before the trial. Witnesses said they heard gunshots from a grassy/bushy field. The autopsy report was rushed through and incompleted. And The Kennedy Curse...how JFK's brother died, JFK's son died.
Too explain it well youll need more than four pages. Good luck man.

Bashnick has your best example: the best who-done-it in America's history. You could also approach the paper with some additional juice - how did Marilyn Monroe's death and the death of brother Bobby Kennedy fit into this controversy. JFK's life was filled with intrigue, sex, murder, hidden agendas (the secret life of J. E. Hoover) all of these ideas could help make your paper great! Go on line and look up "Controversies surrounding the death of JFK" - there's a whole bunch of ideas and innuendos and movies and books, articles and spectulations about this topic.

The theories are too numerous and interconnected or contradictory to be named here, but there is no doubt about its impact on the American psyche. Coming at a time when Communism seemed to be creeping into the Western Hemisphere (via Cuba) and amidst a family that lived in contradictions (Robert Kennedy fought organized crime, his father gained success through it), the assassination of JFK showed Americans that we weren't as impenetrable as we believed ourselves to be. If the ominous 'they' could kill an American president, then the idea was that 'they' could kill any of us. Who 'they' are or were is springboard for the various conspiracy theories that still survive today. Everyone likes to talk about Oliver Stone's movie 'JFK', but most don't understand the various intricacies that were NOT showcased in the film. (Jim Garrison, Costner's character, was a gambling addict who owed a big debt to the Italian Mafia, that's why the Mafia's involvement was never investigated by Garrison). Anti-Castro Cubans who felt betrayed about the botched Bay of Pigs invasion? They could barely organize a pep rally, much less cover up an assassination. The Communists of the USSR? Kennedy was practically eating out of their hands, why would they want to get rid of him? After my long years of study (and trust me, it's been a 15-yr obsession of mine), I can actually state my own personal opinion with some level of credulity. To pull off a successful murder/cover up, you need to have what 3 things? Means, Motive, and Opportunity. Who would be able to set up/cover up something like this for this long? The CIA knew that Kennedy was going to alienate them in favor of a new agency more closely held to his own strictures, the 'commies' were coming and the CIA wasn't about to let this playboy, liberal, commie-lover just give the USofA over to them. Who would want Kennedy out of the way at any cost? The Mafia had long borne the brunt of Bobby Kennedy's investigations into their dealings. Ironically, his father, Joseph P. Kennedy had made his money as a pimp, gambler and bootlegger, as well as money launderer (he helped create the atmosphere that led to the crash of 1929, later he was named the first chairman of the SEC); the Mafia wouldn't stand for Bobby's meddling ESPECIALLY into the Mafia/Teamsters Union connection via the infamous Jimmy Hoffa. So what do they do, they send BOBBY a message: if we can get to your brother, we can CERTAINLY get to YOU. Who would have the opportunity to be in the right place at the right time? Who could be blamed for this (being the patse, the wrong guy in the wrong place at the wrong time)? A disillusioned commie wannabe and two-bit hustler who believed himself better than the other rabble he hung around with, his name: Lee Harvey Oswald. The Mafia could do the deed, (oh yeah, more than one gunman), the CIA could hide it, and Oswald could take the fall (especially after Jack Ruby, a known associate of the Jewish Purple Gang Mafia, had Oswald set up).
How's that for controversy?

also check dateline, and 20/20 and 60 mins. they've all done shows on the topic.
i personally think the most interesting angle is the potential castro connection. There is a lot of evidence to suggest he may have been involved somehow. payback y'know, for the whole bay of pigs incident. anyway, its just my opinion, but i'd go for the castro thing.

Sorry, I'm just stunned by the question...how was it controversial?
I don't know how old you are, so, that severely limits suggestions I can offer. As others have suggested, please, search this topic.
The Warren Commission Report was controversial, Oswald's background, Jack Ruby's murder of Oswald in the police garage, Abe Zapruder's film, etc.
The assassination of the president was, to say the least, controversial.
