You have to go to Mt. Pyre and fight Team Magma/Aqua and they'll steal the orb. The old couple will ask you to get it. Head to slatesport and watch them sail away with the ship then head to lilycove and go to the wailmer cave. (don't forget the masterball) then head to seafloor cave where you'll find the stolen submarine. Head through here, battling as you go and you'll find Kygroe waking up and escaping. Then head to Stooplois (cave of orgin) and come with plenty of ultra balls and inside you'll find Kygroe.

Finish the Team magma/team aqua story by defeating groudon/kyogre. After that you can go to the gym.
