Basically nothing. Onboard means "built in" on the motherboard. Separate means that you must buy a card and install it. generally, the separate cards do have higher quality electronics but most people wont notice a difference.

Onboard means the network ports are attached to the motherboard of the computer, and separate means it is a separate card installed, usually in a PCI slot.

There is no difference in performance. However having an onboard Network Interface Card (NIC) saves you a PCI slot for other things.

Physically ... one is on an independent PCI card ... the other is integrated into your mainboard.

For all intents & purposes....none.
