The spreading of religion was just an excuse for the Vatican to expand its power base and to give the Spanish a tool to control the Filipino people and to run the islands as a colony. You look at all the countries who use religion as an excuse to spread their influence there is practically always a economic reason behind it.
And the Spanish were very devout Catholics, I'm sure. The just had a more pointed way of making sure everyone they encountered did as well, usually at the end of a sword.
And this same attitude can be seen after the Americans took control of the Philippines after the Spanish-American War. President McKinley talked about introducing democracy and stability in Cuba as well as the Philippines and afterward ran the Philippines as a colony.
