It depends on what type of minerals are involved, and what the fossil is embedded in. The pros use a small sand-blasting stylus for cleaning fossils. Other techniques take more time and more more likely to be destructive.

Hard fossils embedded in soft shales can be cleaned with a hard rubber eraser, soft brush, and dental scraper. Fossils embedded in limestone can be cleaned with a dremel tool or dental scraper.

Soaking in Boric acids helps to clear away stains and mineral films.

gentle touch, using soft brushes. it would take time though, depending on how clean you want it to be.
