I like applejack. It runs when you startup in Single User Mode. At the prompt type applejack. If you leave it on it will run the cron log thing at usually 3:15 am. You can do this manually in the terminal. MacJanitor works well too.You can use disk utility to repair disks or repair permissions.

Mac has utilities folder right on the hadrrive. Go to the library folder there is a utilities folder. This had a disk utility and other utilities.
