Except for the Copper Canyon Train there are no passengers train in all Mexico. Sorry.
The closest airport to Ensenada is Tijuana.
There are no flights from Los Angeles to Tijuana.
Tijuana is about 1 hr drive from San Diego.
Aeromexico offers one nonstop flight from Los Angeles to Puebla.
Puebla is about 2 hrs drive form Mexico City.

there are no passenger trains in mexico anymore.
if you want to go to puebla you would have to fly, take a bus (which you would get in any mexican city) or drive there.
for ensenada you could do the same thing, except fly there because they do not have an airport.

well you can get to San Diego from Los Angeles by train(Amtrak
has very frequent service to San Diego)
then at the Santa Fe Station, then the trolley to the mexican border
(San Yisdiro) -cross into Mexico -theres bound be a bus or taxi
or sometype of transportation from there.
