In this context Queen should be capitals as it is part of her title. If you were to say Cleopatra was a queen then it would be lower case.

As written, I would capitalize "queen" as it is a title and a proper noun. If you wrote: Cleopatra was queen of Egypt, you would not capitalize the q.

The correct sentence should be "Cleopatra, Queen of Egypt, had dark hair".

Optional. When you refer to a king or queen you can capitalise if it is clear which specific king or queen is being referred to. It isn't essential though and you should not capitalise if it is not a reference to a specific sovereign. It would look nicer capitalised in your sentence but that's just my opinion.

I would write Cleopatra, Queen of Egypt, ...
but I would never write: ”had a dark hair”.
I am sure you must leave out ”a”!
It is just:
”Cleopatra, Queen of Egypt, had dark hair”

Yes, because Queen of Egypt was her title. Same as we say Queen of England now.
