The process by which large food molecules are broken down into smaller ones is called Digestion.
This can be divided into Physical & Chemical process..
Physical process include the Chewing, Mixing the food with Saliva which breaks the large molecules into smaller ones but it cant be absorbed.
Chemical Process: Brought about by Enzymes(biological catalysts), Acids, Electrolytes etc...

Carbohydrates: Get broken into small molecules by enzymes like Amylase from saliva(Ptyalin) & Pancreas, Oligosaccharidase(dextrinase), disaccharidase(maltase, lactase, sucrase) in intestinal secretions, finaly gives Glucose, Fructose & Galactose which is absorbed in Intestines...

Proteins: Get broken into Amino Acids for absorption by action of enzymes like Pepsin(stomach), Trypsin & Chymotrypsin carboxy peptidase, collagenase, elastase(Pancreas), Di- Tri- Amino- Peptidases (intestinal secretion) etc. and the amino acids formed get absorbed..

Lipids: or Fats & Oils, get digested by action of enzymes like Gastric Lipase of Stomach(weak), Bile Salts which emulsify fats, Pancreatic Lipase etc.. which converts the lipids to Fatty acids, monoGlycerides, cholesterol etc.. which gets absorbed in intestine..

Food generally broken down or digested in the stomach. Then absorbed in the small intestine mainly. As it passes through the gut or the food canals. Then comes the large intestine where very little is absorbed into the system. So the answer to your question is small intestines.
