The baby turned out to be Mulder's. And I miss the show a lot !

It's Mulder's. There are many things that point toward that conclusion. For example, when Mulder is locked in that military prison (season 9), Scully refers to William as "our(her's and mulders) son. There was no episode to show that they ever slept together, but I guess it's just implied.

Baby William is Mulder's, whether through natural means or artificial insemination. They never specified how, but he is the daddy :D
