The custom is most definately a sign of respect. Most asian countries ask that guests remove their shoes before entering a home. You will find that many guests int he western world also voluntarily ask if they should remove their shoes or not before entering a person's home :)

I would imagine it came from the fact many Japanese homes did and some still do have straw mats on the floor and shoes could rip or tear them so out of respect for the owner when you entered you removed your shoes.

First of all, it is not just a Japanese custom, but courteous behavior in many parts of the world, particularly Asia.
The reason is - I'm guessing here - that people sit on the floor in these countries. In the West we sit on chairs and therefore whether the floor is dirty or not is of less importance.

The main reason for this of not entering inside the house with shoes is to prevent the floors to become dirty. Nevertheless, it is a kind of respect to the host to take off the shoes & use slippers being prepared. Mostly Asian countries are doing this kind of attitude.

I was told that this custom came about because floors were made of rice paper and taking off your shoes and walking in your socks would not tear the paper or soil it.

It is not Japanese but i think most of the East follows this custom.

This practice is common in entire Asia and is followed since years. It cannot be told clearly when it started as it dates back to vedic period, as seen from the epics of Mahabharata and Ramayana. Hinduism precedes Budhism.
