Because he is still in debt from medical school. So is Turk. That is why they live together, so they can save money. Elliot has her own place because her parents were paying for it.

How boring would it be if JD lived alone! They would still shoot all the scenes at Turks house anyways, this way JD has an reason to be there all the time.
