In Episode 3, Darth Sidious tells Anakin the following story:
"It's a Sith legend. Darth Plagueis was a Dark Lord of the Sith, so powerful and so wise he could use the Force to influence the midi-chlorians to create life."
It is assumed that Darth Sidious also has this power and based on the fact that he refers to Anakin as "son", it is strongly implied that he used this power to create life in Anakin's mom without having sex.
The jedi's prophesy belives that the "Chosen one" (Anakin) will be born purely by midi-chloreons (aka the force) and that seems to fit with the Sith legend as well. While Sidious may not be a true biological father, he is certainly the person most responsible for him being born.

The prophesy said that the chosen one would be concived of midichlorians (the organisms that make up life). This is part of what made Qui-Gon suspect that Anakin was the chosen one. In Ep. 1, Shmi Skywalker said that there was no father, so this was the logical assumption. So no, there was no father. And don't feel bad; a lot of people get confused on this fact. Although odd, Jesus' birth is a good example.

Wow, quite the controversy in answers--the midiclorians that control the force in the universe caused the immaculate conception and birth. Lucas went for the whole Jesus feel on that one.
It was explained by Qui-Gon Jinn during Episode I. He then asked Shmi about the birth of the child and she explained that one day she was just pregnant.
I guess you could say his father was the universe (insert creepy music here)

According to legend he was born from the force itself. A new theory developed after RoTS was that Palpatine and his master used the teachings of the Sith to create Anakin and bring the downfall of the Jedi Order.

Goofus, He did not have a father. The midicloriens(spelling) which reside in all living things and provided Jedi's their power, impregnated his mother. She was a virgin....just like Mary in that both sons had powers.

As I recall, he did have a father. However, something happened that resulted in his father selling him and his mother into slavery to pay back for the debt that he owed.

I think it was implied that the baby was created by the force in order to restore the cosmic balance, but it remained a mystery.

In Episode I, his mother said one day she simply became pregnant with him. I believe this happened because of the amount of Force energy he has inside him.
