kind of a tall order! Here's a few suggestions:

There's Tokyo DisneyLand and Disney Sea if you like that kind of thing

There nightclubs galore in Shibuya and Roppongi

Temples, shrines, cemetaries:
Senso-ji in Asakusa
Meiji Shrine in Harajuku
Aoyama cemetery

Kabuka at Kabuki-za in Ginza

Shopping for gadgets in Akihabara, clothes in Harajuku and Roppongi Hills

Keep in mind June is typically when the rainy season starts

I would do most of what samurai_d....has mentioned.
Also check out the Tsukiji Fish market early in the morning.
Like 5:00 AM. It's lots of fun and the food court (Not exactly but they aren't your typical restaurants either) inside has some great food.)

Taking a walk in Harajuku is fun.

Shinjuku Gyoen Park is also something fun to check out.
It's a huge park in the middle of the city.
It's not free like Central Park is in NY but it's really cool.

Late night in Kabukicho is fun as well.
Make sure you go down to Okubo area while you're there and check out "Korea Town". They got some authentic Korean food there if you're into that.

I'm Japanese and live in Osaka.
When i visit Tokyo,I always visit Tokyo Tower.
This tower is very cool and the highest tower in Japan.
I really love it!!
You can go up this tower ,if you want.
It costs you about 10$.

In addition to this , if you like Chinese foods, you should visit GYOUZA stadium in Ikebukuro.
GYOUZA stadium has a lot of tasty Chinese-style dumplings.

If you like baseball, you should visit Tokyo dome in Suidobashi.
If you go there, you confirm whether the baseball game will be held or not.
