The amount of moisture in storm clouds is greater and more compacted. The effect is that they block out more sunlight so they appear darker.

Basically, because of the density of the water vapour that make up the clouds and their size block out the sun's rays.

Clouds appear darker when we don't see sunlight reflecting off their surfaces. It has more to do with where they are relative to you and the sun.
