Excellent question! (MUCH better than 'who's tougher, batman or superman?' which we see all the time here, ad nauseam.)
Well, it depends. If it's the original Krypto from Krypton vs Ace the Bat-hound, then Krypto has to win, I mean, he has super powers, and Ace isn't smart enough to use Kryptonite on him the way Batman would on Superman.
[PS, did you ever see the Superman story just before Crisis, where all his enemies attacked at once (manipulated by Mxyzptlk, who had turned evil)...? The Kryptonite Man killed Krypton, but since the writer-- Alan Moore-- portrayed Krypto as just a dog with super powers, not having human level intellect, Krypto didn't understand why he was in pain, he just knew he was being attacked. Since he wasn't AFRAID of the K-man, he ripped the guy's throat out before he died, just like a regular dog would. It was such a great story. Oh, and at the end, Superman killed Myx. (all the other villains were dead by then.) Then he exposed himself to gold Kryptonite to take away his powers permanently for having broken his code against killing and married Lois.]
Now, from what I understand, the new Krypto doesn't have super powers, so I would have to give THAT dogfight to Ace. The Bat-Hound is larger and is probably trained as an attack dog by Batman. The smaller dog will usually submit to the larger dog. That is instinct, and you can't undo it. Too bad, Krypto!

If we are talking about the comics versions then Ace the Bathound gets roasted by Krypto the Superdog. Think about it. Krypto has heat vision,super strength and flight. while ace is more or less a great dane (or some other normal breed).
If however you are talking about that god awful perversion of a cartoon show.... you are on your own.
