If you faint a shadow pokémon by accident, it will most likely run away somewhere. After a certain point in the game, you will acquire the miror radar. This will tell you where Miror B is, if he appears. Any shadow pokémon that run somewhere will end up in his possession, so you can fighrt him to try and catch it. He will appear at one of the pokéspots or in one of the colosseums around the Orre region.

fled means that the pokemon is no longer avariable to snagg, later on the game you'll get a device called the Mirror B. radar it will tell you when this villain appears. If you find him you might be able to re-battle the pokemon that you didn't snagg

It sounds like it ran away and it is somewhere else. Later in the game you get an item that lets u get back the pokemon that fled

Normally fled means it ran away from the battle, but if you fainted it that is a little weird.
Maybe there was like 1 pixel of a sliver left or something, that's my only idea.
Other than that your game is just acting screwy.

Uh-Oh, that means he ran away, check for him in the poke bag, I hope you find him ther, if not....tough luck! You might need a mirror B. radar to find him which you will get! good luck!
