It depends on how you look at it. Most of the national championships won by Princeton & Yale were won well before the game took on it's modern shape. The rules of the game have changed significantly over the years, not really resembling the modern game until the 1910's or so.

Hey USC fans. The 2003 national title was won by LSU.
There have not been any shared titles since the creation of the BCS.
To answer your question, it was Princeton and Yale. In modern football, it's Notre Dame.

Notre Dame and its fans should STOP claiming the 1947 championship, they had it after the regular season, then in an unprecedented "post bowl poll" it was awarded to the University of Michigan.
