There's nothing about the basic concept of a skylight that is protective against lightning. What does protect against lightning is anything that offers lightning an easier path to the ground than YOU. Cars offer protection because lightning will go into the metal roof, and then jump from the bottom of the car to the ground. Trees are deadly to stand underneath because they are high enough and just conductive enough to be a better conductor that the thin air, but a human stading next to the trunk is more conductive than the wood trunk. So, the lightning leaps from the trunk of the tree to the person in its quest to find the path of least resistance.
