What's the best method of getting from Prague to Vienna? Bus? Train? Is there a particular website I should use for booking?

definitely by rail. It's the most scenic.

If you are an adventurer, research the Prague-Vienna Greenways, a dedicated bike/walking path directly from Prague to Vienna.

Definitely rail. There's a lot of trains linking the 2. Try to book also via the sites of the Czech and Austrian Railways:

train, for timetables (Im not sure about booking, you can probably pick up tickets at the station - best to check before hand) for timetables try using the German railways site (DB) ironically it is good for all of europe (and much of russia - even to China) Prague is known as 'Praha' and Vienna 'Wien' (where 'wieners' come from!!!)
