Can i run a 250 gb hard drive with a 160 gb back up hard drive on intel motherboard D925XCVLK pentium 4 OR would i be better off running the 250 gb and a just another external hard drive

Internal drives are always faster due to the interface on the motherboard. Most external use the usb port to connect to your PC and usb port is much too slow. You're better off with the 2 drives inside, unless you like the mobility of an external drive

it is better if u run with same configurations hard drives, the motherboard is Ok but u hvn't mentinthe Ram. but i hope it is OK

depends on a lot of things(ide or sata or ???), but either way will work.
