i have a nightmare of a mess with a 1996 honda trx 300 fw atv. i bought this atv which had been sitting for quite sometime. the idiots had left the spark plug out of the engine therefore allowing water to ruin the cylinder. i replaced the cylinder with a new one piston and ect......all new they had also cut part of the wiring harness. i had bought a 1992 trx 300 2wd to get the rear end out of for this one and took the complete wiring harness off this one and replaced the one that was cut. i started the atv up and it idles smooth but when you open up the throttle it goes to popping and cracking and will not open up. the atv has good compresson and the carb was taken apart and cleaned and all the jets needles and suction parts were checked and cleaned. all looked good but it will not open up. my question is does anyone know if infact the wiring harness rectifier ect.......off the 92 2wd will even work on the 96 4wd. or know what else would be causing this problem???

the airbox is intact and i have tried taking the lid off and also taking the filter off and it made no difference either way

The reg/rec would have no effect on the running of the quad. The CDI would. You should be using the original CDI. Not the one that goes with the 2wd wire harness. If the CDI connectors are different between the two harness's' - try to repair the original harness.

Bad running engines always seem to get blamed on electrical problems. I say that if it is idling ok, your pilot jet in the carb. is working good as is your electrical system. When you try to open the throttle, your moving off the pilot jet and into the main jet. Sounds like the brass around the throttle needle needs to be pushed out and the holes around it cleaned. Pull the top off the carb, you'll get the plunger/needle. Turn the carb over the take off the float bowl. In the middle sticking right up at you is the main jet. unscrew it with a screwdriver and also get the carrier ( usually a 8mm end wrench will get it out if it didn't come with the jet.) then you have to push the brass that's left up through the top of the carb (where the plunger and needle came out) Clean it and the holes around the outside of it (small holes about the size of a pin) put it back together and try again.
Hard to diagnose carb problems like this but good luck

this is just a random shot, but is the airbox intact? i had a yamaha that when you took the airbox lid off, and put the seat back on, it would not run for crap, it would backfire and stutter..when i put it back on, it ran fine.

The ignition coil or CDI are breaking down.
