Basically what i saw is that a baby after 12 weeks produces urine and will release waste around every 45 mins. Where does this "waste" go?

Urine, along with other fetal fluids are what the amniotic fluid is made of. The baby practices swallowing and 'breathing' this liquid, but because it's in a closed enviroment away from bacteria in the air it's sterile and does not harm the baby to ingest. The problems come if the baby has a bowel movment before birth. That can cause infections in the eyes and lungs.

The amnion grows and begins to fill, mainly with water, around "two weeks after fertilisation. After a further 10 weeks the liquid contains proteins, carbohydrates, lipids and phospholipids, urea and electrolytes, all which aid in the growth of the fetus. Most of the amniotic fluid comes from the baby's urine. By the second trimester the fetus can breathe in the water, allowing normal growth and the development of lungs and the gastrointestinal tract."

Through the umbilical cord to the mother's elimination system. The same channel is also used to deliver the nourishment from the mother's body into the baby's body. It is a two way channel that is like a very advance and complicated highway, better than anything ever produced by human beings.
That is the reason why the Psalmist wrote in Psalm 139:14
"I praise you because I am fearfully and wonderfully made; your works are wonderful, I know that full well."

The baby swallows the amniotic fluid, pee's it out and keeps doing this same process.....The amniotic fluid is naturally filtered by the womens body It will generally replace itself every three hours during pregnancy.

Either it floats around in the amniotic fluid or it comes out somehow through the mother's urine.

Waste is filtered into the amniotic fluid. It is recirculated into the fetus via the placenta. The placenta works as a "filter".
