It depends on what pronunciation you would like. The 'i' makes it "mih-kay-la" while the 'a' makes it "mah-kay-la". Personally, I like the 'i' sound over the 'a' sound. So I would choose Mikayla, Mikaela, or Mikaila. The 'y' gives the most obvious pronunciation, but would probably be the most common spelling, while the 'i' gives the most unique spelling, but would probably take a while for people to figure out how it is pronounced. The 'e' may take people a little bit extra time to figure out pronunciation, but still has the more unique spelling.
I would stay away from having a capital letter in the middle of her name. It looks weird and it will take a long time for people to get it right. The entire spelling that I would completely avoid is "Michaela" because it looks too much like "Michael." Michael is a good name, but I would worry about the school roster depending on how long your last name is - neither you nor your daughter wouldn't want the 'a' cut off of that spelling.

Since you already know what name you want, you should take a look at the meanings.
Mikaela- It's close to Michaela which is the feminine form of Michael which means "who is like God?"
Makayla- Closer to Kayla which means pure and beloved.
If it doesn't matter that much, then stick with Mikaela. It just looks better. And, when she's older, she can put a little heart over her "i"...

I think that I like the spelling: Mikayla or Mikeala. But then again I also like it with an a, Makayla.
If you are naming the child from as a namesake, from Michael, then definitely with an i and ch, otherwise they are all pretty.
I don't particularly like a capital midname though...

Mikaela - the "ae" makes it look sophisticated or fancy, ot something like that. It's a nice spelling for a great name.
