I had a bad section in my floor professionally repaired. These guys did such a good job you can't tell the difference between the old and new floor. I replaced a section about 2ftx5ft and it cost me $250. Call a pro . . . they'll know what to do and you can probably get a free estimate.

When we bought our home, about 30 years ago the oak floor had dark spots from rain leaks. We had the entire house floor refinished. I wanted to stain the floors, but we were told by the refinishers that doing that would make the stain stand out more. We then decided to just seal and varnish the floor. We could not tell the where the spots were. so therefore, maybe your spots may have penetrated the wood and it may be hard to remove without redoing the entire floor. or you could just cover area with an area rug.

what caused the dark spots? personally, i wouldn't cover, repair or anything if it's not an issue where it's an animal smell, or something. flaws, scratches, dents, etc., are all part of wood floors. anything natural will be flawed and that's what makes them beautiful.
