Munnar, if you want isolated nature and hill place and animal parks.
Manali, a himalyan hill place and more popular and has infrastructure and sport activities.
If you are coming for honey moon, peace or for a change, munnar is good to go. If you are coming as visitor and want to batch delhi and other north indian tourist places, manali is best.
If you are first timer, pick manali.

These two are not identical to compare. Manali is Himalayan town in north with its severe, but pleasant weather for sports activities. And Munnar is a quiet and beautiful honey moon resort in Anamalai range in Western Ghats in South for people who wish to have complete rest. I do not know which type you are.

I have myself gone to Munnar and I can vouch that it is a wonderful place to visit.
Excellent weather, green top mountains and lots of waterfalls.
