Form what I can tell it was purely an alternative character design for the Kingdom Hearts games. The the other Final Fantasy characters appear on different worlds in very different associations from their original storylines.

In Kingdom Hearts you already know that Cloud and Sphiroth appear in the combat arena on the Olympus Coliseum world that pairing of characters is the only one where they come from the same game. On Destiny Island (where Sora, Kairi, and Riku start) everyone there are kids an we see child versions of Waka, Tidus from FF10, and Selphie from FF8. In Traverse Town, Cid from FF7 appears as a simple shop owner, instead of a real pilot. Plus the strange team made up of Squall/Leon from FF8, along with Aerith/Aeris and Yuffie from FF7 that survived from another world and are fighting the Heartless together.

All of the Final Fantasy character's got a visual make-over and their appearances are completely new, yet similar to their old apprearances in the original games... the thing is that Cloud and Sephiroth had the most drastic changes in appearance.

I did a bit of research, it doesn't fully explain the changes, but they back up my reasoning for Cloud...

and for Sephiroth

Too bad we can't pick who gets to be in the party with Sora. It would have been cool to take Jack Skelington to Hollow Bastion, or the Beast into the Deep Jungle, and they could have given Areil legs (like in the movie) to that she could follow you to Halloween Town. That would have made Kingdom Hearts cooler. I haven't had a chance to play the second game, but I'm planning on getting it in the next few weeks. Is the second one harder? easier? did they change the battle system or is it the same?

I believe that is correct. It has been awhile since I've played those games, but I know Cloud has one wing when you fight him in the Coliseum (after he has taken a certain amount of damage). As far as Kingdom Hearts 2, I can't remember. You can check out the fight sequence between Cloud and Sephiroth from either game on youtube.com, if you want to see for yourself.
Sephiroth always has one wing though, I do remember that much. (His theme music is One Winged Angel, I think - could be wrong on that one.)
