Definitely sounds like a cooling system problem, and everyone else has already mentioned the important things to check. Another thing to consider is the car's computer. It may have to be reprogrammed to properly cool the new engine, so you may also want to check into that, especially if you went to a bigger engine.

Fans not working, thermostat bad, serpentine belt not installed right, bad radiator, hoses collapsing due to age or missing spring inside. Or...did you follow the correct procedure for removing air from the system? This will do every time. I have a 96 Firebird, with the LT1. Also could be that the condenser coil for the air conditioning is plugged up and not air circulate properly.
Or it could be bad head gasket, or plugged passages in the engine. But I think that if you check the first things out, you will find the answer. Take the thermostat out first and run the car without it. See if it still over heats. But make sure you bleed the air from the system.

Ouch - Changed engines twice - I would have to look at a common point such as the radiator. Either replace it or have it rebuilt, if it's a bigger engine then stock you may need a bigger radiator.
I learned along time ago that you should always look for the simplest answer.
Good luck

Does it have an Electric Cooling fan? If so it probably is not working. If you have changed the motor already and it still is doing the same exact thing, Check the Cooling fan or radiator (They get plugged up sometimes).

well if your car is over heating, it more than likely has nothing to do with the engien.
the car overheats b/c it can't get fluids to cool it down,
so i'd check out your radiator, water pump, any hose that connects them.

It is your radiator..... get a new one... also make sure your cooling fan is coming on.... there could be a relay for that as well.
