If we limited it to the original cast of each series, then we would still be debating this question until Armageddon arrived.
But overall, historic MST3K definitely beats current SNL.
Now if we could only get a MST3K revival going so Best Brains could produce new episodes.

Saturday Night Live is an actual parody. MST is comedical commentary. You can't really compare the two. If you're asking which is funnier, I'd have to say SNL. The humor on SNL goes further than cheesey commentary with horrible one-liners.
