I'm assuming that you refer to the Priory of Sion as it's described in Dan Brown's "The Da Vinci Code." In that instance, the Priory had no real message--they were simply the guardians of the proof that Jesus married Mary Magdalene, fathered her child, and turned the church over to her.
The real Priory of Sion was founded in 1956 as part of an elaborate hoax. Read more at Wikipedia, if you'd like to--I've provided the link for you.

That Mary Magdalene was the Holy Grail because she carried Jesus' baby in her womb. So basically, the secret is that Jesus and Mary Magdalene had a baby. Scholars believe that this child was a girl, and her name was Sarah, and that she was born in France (hence HER bloodline became French royalty), and the people around her told outsiders that she was just a slave, so they wouldn't know her true identity.
