Depends on the fine. Some goes to like the retirement fund thing of the NFL. Some of it is to charity of the players choice.

The player will usually donate it to a charity of their choice.
For example - When Michael Vick was fined a few weeks ago for shooting the bird to some fans he donated his fine (and doubled it) and gave it to a charity.
