For the most part, Darrius (in the above post) is correct. However, there are a few discrepancies in his assessment.
First, the bad guy, Garnet, that he refers to is actually called Garland. Garnet is the true name for the princess who Zidane named Dagger.
Second, the planet that most of the action takes place is called Gaia, not Terra. Terra is the planet that Zidane and Kuja are from, not the other way around.
Third, the reason why Zidane jumps back in the Iifa Tree is because Kuja, Zidane's brother, is calling out to him as he is leaving. Zidane realizes how emotionally hurt Kuja is, and is possibly feeling some sort of brotherly love. Expressing sympathy for Kuja, he jumps back into the Iifa Tree to rescue him. Realizing that Kuja is too far gone to be saved, Zidane stays with him until his dying moment. Unfortunately, Zidane is unable to escape from the tree when it starts to, what seems to be collapsing or something.
I'm not sure if Darrius mentioned it, but Kuja achieves a permanent state of trance whwn he returns to Terra to confront Garland. He becomes incredibly powerful, and in his power-mad rage, destroys Garland and the entire planet of Terra.

FFIX's story is very hazy at the moment, but I'll impart whatever I do remember and hope maybe someone else can fill in the remaning gaps, or correct me, if necessary.
Yes, Zidane is Kuja's brother. Kuja did have a tail, but decided to hide it as he did not want his true Genome origin to be known.
That planet you refer going to must be Gaia. If you remember Garnet, his plan was to take over Terra, replacing all of its inhabitants with Gaia's souls. Genomes were the physical entities that temporarily contained Gaia's souls (?) or were to contain them once he had Terra.
To hasten the takeover, Garnet created three powerful Genomes which he gave life (or souls, this point is unclear) to immediately and sent them to Terra for some reason. Zidane didn't remember his origins, Kuja perhaps got his own ambitions, and I can't remember who the third genome was but it wasn't that significant,
In the fourth disc, Zidane and party go to the Ilfa(sp) tree and have their final confrontation with Kuja, who during the last battle looks markedly more like a Genome than during the game.
Once he is defeated, the party must then face an entity named Necron, the final boss of the game. Much like the original Final Fantasies, this final boss was unknown until the party faced him, in contrast to the later final fantasies where the final boss had his /her own character development throughout the game (Kefka in FFVI, Sephiroth in FFVII, Ultimecia in FFXIII, etc).
Once Necron is killed, the Ilfa tree goes bonkers, flailing about, for some unknown reason and Zidane leaves the group and enters the tree, seemingly sacrifcing his life.
A while later, Garnet is now queen and she is enjoying a performance of that same play that the game started with (something with a canary :), Zidane appears, she is shocked, and runs through the crowd towards him, they hug, she playfully punches him lightly on the chest as if to say "where the hell were you, don't ever pretend you're dead again.", they kiss, and then the "Melodies of Life" theme song plays as the credits roll.
