This is because the light of the flash is reflecting from the retina, which is covered with tiny blood vessels.
...Many cameras have a built-in red-eye reduction pre-flash that helps reduce the incidence of red eye. Red-eye reduction works by having the flash shine a light into the eyes of the subject prior to taking the picture. This causes the pupil to contract.
However, you have to make sure the subject is looking at the camera. If not, this technique won't work. Also be wary of using red-eye reduction feature when not necessary, because it may cause your subject to blink.

The axis of the flash, and the lens are too close, causing the light to reflect off the back of the eye, and show as red. The further a flash unit is away from the lens, the less likely red-eyes will appear.

The way the light hits your eyes in a photo causes it to have a red tint when you're looking at it.
Try taking your picutres facing the sun, it helps to reduce red eye.

It actually is (and I am sure of this) is the reflection of the blood behind your eyes, much more common in light colored eyes, if you have digital camera you can take it out of the picture...
