It depends on whether you want a special attacker. They both have the same type combination (Water/Rock) giving them a big weaknesses to grass attacks. They also both have similar abilities, but their use differs.
Omanyte evolves into the pokémon Omastar, which is primarily a special attacker. It also has a good physical defence, though be mindful that it's special defence and speec are fairly poor. If you chose this option, try to have the following attributes...
Nature: Modest (Boosts special attack, lowers physical attack)
Trait: Swift swim (doubles speed while rain is falling)
Moves:
Surf
Ice Beam
Rain Dance
Protect (Or Hidden power grass if you can get it)
Kabuto evolves inot Kabutops, which is a physical attacker. It has good Physical attack and Defence, as well as decent speed. It's special defence is poor though. If you chose Kabuto, try to have the following attributes...

of all the pokemon i've seen (and that's quite a lot thax to my nephews) pikachu wins over all of them with giggly puff a close second elekid is way down the line
