I just watched it yesterday 'cause I got it for Christmas! Here is a rough summary of the ending:

Al and Ed reuinite in the underground city, because Wrath gave his life to open the gate to the other side (he told Al to transmute him and Gluttony so the gate could be open and Wrath could be reunited with his mother). Al was able to get through from the Germany side because Envy (in the form of a dragon) crushed Hohenheim and his blood allowed that circle to activate (which also allowed Eckhart to start sending rockets with her army through to Shamballa.

As noted above, Al and Ed (and Winry too, though she doesn't make much of an appearance) reunite in the underground city in Shamballa. They eventually get on the rocket and stop that Eckhart lady from destroying more of their world. Ed has Al get on the wing of the rocket and then separates the wing with Al on it, telling Al that he will go back to Nazi Germany and destroy the gate from that side and Al needs to destroy the gate in Shamballa.

Ed goes through to Nazi Germany and stops the Nazis and is saddened to hold Alfons (the rocket engineer) as he dies.
Suddenly, a suit of armor starts to talk and Ed thinks that Al has transmuted his soul temporarily to the armour and suddenly the head falls off and Al crawls out, saying he won't be apart from Ed again.

And they ride off in the sunset, with a group of gypsies. Coincidentally, Scar (with no scar) and a human Lust are driving the gypsy truck!

Right at the end? Ed and Al reunite and live happily ever after in the other dimension even without alchemy and never seeing their friends, Winry or mustang ever again. The end.

Okay, it's too complicated for the likes of me to explain it properly.
