Does the PCI slot correlate to a certain IRQ? For instance if you put the soundcard in slot 1, 2, or 3, does it work the same? Is there a PCI slot specificly for the modem? There's no agp slot involved.

Yes they can. A couple of computer ago, I had a SCSI Raid setup that used to of my PCI IRQ's so I was only able to use the first and last slots.

It shouldn't matter which slot you put it in. The computer assigns IRQ according to what you install and when. The PCI slots don't have a designated IRQ number. If you are having an IRQ conflict you probably have a driver that is malfunctioning or not completely removed. You might have to uninstall all your expansion cards and remove the driver software until the computer sorts itself out. If it becomes too much of a chore it might be easier to just format the hard drive and reinstall Windows.
