Create a trap for the fruit flies. Cut out yellow pieces of posterboard and smear them with a little vasaline. Then either hang them or attach them to stakes near your tomatoes. The bugs are attracted to the color and when they land on the posterboard, they will be stuck.
Warning though...using this method MAY attract beneficial insects to the sticky traps so use VERY LITTLE vasaline so the other insects like bees, wasps and butterflies can escape.

when you wish to avoid spraying shemicals it is always better to start with precautionary measures, keep the bed spotlessly clean, weeds harbour pests of all types ,in india a favourite organic spray is 'neem oil ' this is the oil extracted from the kernel of the neem fruit, the tree is botanically called azadiracta indica, even the leaves wich contain the bitter principle agent ,azadirachtin is used around farms as a natural deterent to pests, farmers in india often resort to a light sprinkling of wood ash, easily available in villages, over vegetable vines as a fruit fly repellant,i am sure this answer will only be informative as i dont know what natural reagents are available in your part of the world.
