Does your roof leak? Its hard to guess, did the roofer forget to seal the sheet metal or copper flashing. I would first wipe of all grease and dust around the rivets with warm soapy water. Then use a two inch putty knife, and just dab the sealant on all the rivet holes about an 1/8 inch thick.
OR buy the chalking sealant (silicone) in a tube, then follow the above prep cleaning. Apply with a chalking gun in a circular motion and cover the rivet completely about an 1/8 inch thick.

why rivets, unless it is to hold the trim package on and under that is metal so u should not have a leak? if u do have a leak u need to drill the rivet out, proably a 1/8" drill bit and then use a self taping rubber gromet screw low profile which require a star driver. Again, u will have a hole if u install a rivet, but the pressure used on the rivet to crimp it is minimul. By the way a rivet looks cleaner than a screw head sticking up.

Why are there "rivet holes" in your roof, where do you live, are you sure there not bullet holes? it doesn't matter how you apply the sealant lent but, you don't want it dripping down now.

I suggest you get some screws with a rubber washer built on and simply plug the holes with this. You can get these at most hardware stores. It should go fairly fast because you can do this with a cordless drill and zip one in after the other!
