Nice easy fix - Remove the shortcut from the "allusers" profile and copy it to the local user profile you do want to allow access. Alternatively if you're using NTFS then set file permissions to deny file read access to that user on the shortcut and the executable. Make sure the account you wish to prevent access is not a computer admin account, just a limited user.
You'll need to be an admin on the pc to do these things.

I am assuming you are talking about MSN messenger???

First uninstall it, and then go back to make sure that the program is uninstalled, and the setup program is gone. This way the person will have to go and downalod it again, but without an administrator account (or the password to your account) they cannot install it.

Easiest way I have found to prevent another user from running an application is to encryt the program folder from within your account. Only someone signed on under your account is authorised to decrypt it.

It won't affect your account windows will automatically decrypt it when you run it.
