LET THE GAMES BEGIN ! ! !
This is the most stimulating and fun part of the Christmas/Santa scene. When the kiddies discover something, it's time to get CREATIVE. You really have to 'think on your feet', and be clever and humorous. Here's how we do it in our family, and how your side of the conversation with LittleGuy might go:
"You found WHAT? Where? Just now? In MY room? Are you SURE? I can't believe this...Santa never hid anything in my house when I was little...I thought the elves hid all the toys up at the North Pole until time to put them under the tree." Exaggerate your facial expressions, let your voice sound a smidgen panicky, get a bit nervous. Look left and right and around, like somebody's spying on you. Maybe suck a big 'gasp' of air. "Honey, don't find anything else, I don't want those guys to all get scared away (if you see them, they won't come). Did you see any elves around? Are there any reindeer footprints around, we should go check. This is crazy, presents in the house! What's going on?! Listen, let's pretend we didn't even see anything, I don't want Santa problems here. He might not come if we mess with that stuff, he thinks it's hidden from us."
We engage the little ones, prodding their thinking processes by asking questions--ones that prompt them to imagine what might be going on from Santa's viewpoint. The kids are incredibly charming and endearing in their ability to get caught up in this homemade drama, and it paves the way for creating anticipation and excitement for years to come.
My preteen (well done with believing in the fairytales) still plays along with me saying things like, "can we leave Santa just one cookie, since he's going to all those other houses?", and days before the Big Day when there are still no gifts under the tree,she asks, "do you think Santa will bring presents tonight for us to find in the morning?".
The younger the child, usually, the easier to impress them with the true drama of the season: staying one step ahead of 'em! You're so lucky to have a toddler in the house, how I miss it!

Tell your son Santa had to stop by, because his gift bag was getting full. So he had to drop off some of his presents at your house. The Hot Wheels incident, tell your son with as much of a straight face as possible, that those Hot Wheels are for your little nephew or baby cousin!

Let him play with them today. Don't make a deal of it. Just be cool. Whatever you do don't put them in his stocking tonight. Three year olds (fortunately) aren't out to destroy Santa, they are very innocent and just share the information that they have.
Have a Merry Christmas and a Happy New Year! Enjoy your three year old, mine is 34 now, and how the years have flown!

Tell him that Santa gets so many good boys and girls on his gift list that he has to start a little earlier than usual. If he asks why he gave them to you say that Santa still remembers you from when you were a child and you've been friends ever since : )

tell him that some times santa drops off some of the presents early and gives them to the parents to put in stockings because he has such a busy night on christmas.

dont say anything unless he asks flat out why the gifts are there then explain that Santa was really busy this year so he dropped a couple of his Christmas Gifts off early to make things easier on him for tonight

just give em' to him, tell him santa came a bit early because one of the raindear had a party to go to!
im having the same problem with my 3 year old daughter laila, she found he stocking stuff, and some of her gifts! ahhh!!!
also, the person above me, thats a good one(good lookin' out for the ankle biters =)

I would tell him that you had not explained to him yet that both of you are going to wrap it and take it to the fire/police/church etc. to donate to needy children. He would learn the value of giving, as well as receiving. After the holidays would be more appropriate to talk to him about everyone having a place to put their things whithout others looking/snooping.

Just tell him it's a surprise...Santa thought he was extra good so he bought a few more trinkets for him earlier this week...he can't peek though or Santa won't bring him his REAL present tonight! LOL
