Obviously they have vegetables, because in Dragonflight there were some served to Fax. Obviously too, though, there can't be vegetation of any kind--even weeds--near people, because of Thread. Do farmers just grow their crops in an area separated from residences?

yes they do have holdings for farming crops and the wherys need to eat too.
they have grains , fruits and wine as well, probadly growing away from residentual areas.
they have steads away from holds and forts as well.
the dragons are suppose to keep the threads away, with the ground crews taking care of any that was missed by the dragons.

That's why the dragons were so important. Their priority is to protect the settlements, especially the crop fields.
