Yes.. all you have to do is take the ink out like you said. Clay bakes at such low temperatures that you don't have to worry about it melting (use pens such as BIC)... and follow the directions on the clay package.

There's a load of info on doing this on this page at my polymer clay "encyclopedia" website:
http://glassattic.com/polymer/pens.htm
(there are also many links to examples and other lessons, etc.)

All the stuff you need to know is on that page, but note that certain pens will warp or distort while others won't... the best cheap ballpoint is the Bic Round Stic ---NOT the clear Bics. You can buy them in packages of 10 for just a few dollars.

Another important thing to know is that the Sculpey*** brand of polymer clay is not the best brand for covering pens because it's brittle in any thin (or extending) areas after baking, and the clay covering on a pen will be thin (especially near the writing tip), so it will be easily breakable.
It would be much better to use a strong clay like Premo, or FimoClassic, or Kato... or perhaps FimoSoft.

***(Sculpey):
original Sculpey (white or terracotta color, in box)
SuperSculpey (flesh-colored, in box)
Sculpey III (many colors, in 2 oz bars)

Have fun!

you could bake it on the glass, it is going to no longer be a concern in any respect. in the adventure that your doing it for a pen, wrap it around some thing this is the size of a pen [like a steel rod], then bake it, then placed glue on your pen and slide your pen into it =]

Probably not. The plastic would melt.

Dave's right, I've done this myself.
